RTG has said they're looking into a better save management system. We don't have details on what that will be yet, but hopefully it will get easier soon.

Sha'nie, you can play the game again without losing your first choices. Just start a new game and play through it as normal, and then when book two is released click "load game" and scroll down to the last House of All Worlds save before the first Storytime save of the second playthrough (I've added a picture below to make that clearer ;)). That will continue your game with your original choices. You can then do the same with your second playthrough to continue to book two with your second set of choices, if you want to. Basically, just load up the most recent House of All Worlds save from the playthrough that you want to continue from. :)
